There is a hierarchy. First dollars out are assumed to be contributions..


After the contributions are exhausted, then you're tapping earning.

Regarding support, I spent a good portion of last weekend on the phone with them. They were worthless. Was thinking this might finally be the year to switch from H&R Block to TurboTax... we'll see... that would be wasted effort if the issue is actually with the code Vanguard put on the 1099-R.
