VA pre-pay (old VPEP) covers tuition and mandatory fees. You pay everything else.
I've used it at VT and another school and usually you could see what you owed because there was an item 'pending 529 credit'.
If not 100% crystal clear and you are running up to a deadline to pay, you could just pay everything less tuition - you may be overpaying a tad but then you'll have credit balance.
